notmuch works on a _local_ mail archive (as far as I'm aware). The way I have it setup, I use fetchmail to download all of my emails (from multiple accounts) into several different directories (one per account) under ~/.local/mail. I then use ~/.local/mail as the directory for notmuch, so it indexes all of my emails from all accounts.
