Resolving Disconnect Between New and Unread

Make sure that your folder_format contains %S
Seen the muttrc man page for full details, but simply:

Old unread messages will be marked 'O'
New unread messages will be marked 'N'

However, if you unset mark_old then you will see all unread as 'N'
